Hello,

Are there specific instructions to upgrade from 2.4.1. version to 3.9.0? OR I should follow the usual instructions found on the website?

It should work fine following the usual upgrade procedure, as described on the website. Before releasing 3.9.0 we tested it doing upgrades from versions as early as CWIS 1.4.0.
